When we receive a message from the Smokeball Bot advising that a matter has reached a certain percentage, do we also receive a notification/alert for that message, or do we need to go directly into the matter's Messages section to check whether any messages have been sent?

The Smokeball bot notification will show up in the Global Messages tab along with the Messages tab in the matter. Those are the two places that you will see a notification.
